I've done a couple stays at the Fairfield Inn in Bremerton. It's just a 5 min walk from the ferry to Seattle. Right across from it there's a Hampton Inn. Both generally have very good weekend rates and if you're driving you might very well end up in that direction before or after Seattle anyway.
