I'm afraid this is correct - there are a series of UA flights numbers, iirc exclusively operated by Skywest, that do not earn. This is a UA decision rather than an A3 one because it affects all FFP's (possibly even including MileagePlus), and it's been an issue for several years.
Unfortunately no airline seems to formally list these exclusions in their earning table, and - just to complicate matters - I believe some Skywest flights do actually earn.
A historical search shows that UA5290-5479 did not earn in 2012, but the list may have got bigger since then.
