Had you booked the LAX-SAN flight as part of your SAN-NRT flight, then you might have paid an additional $10 or $50 or maybe $0 for that $300 flight.
I'd vote for Amtrak. Sure, it's an easy drive, unless there's stop and go traffic the entire distance, which I seem to encounter with increasing frequency.
