BART is closed so that won't work
The rental cars offices are open 24 hrs but need to be booked in advance for a late night pickup AFAIK.

I don't kow what you'd do with the car when you are done?

You could download the Uber app and take a car to the embarcadero but that doesn't help with luggage..
