Are you sure that you've chosen "American AAdvantage" (can't remember the exact wording, might be "American Airlines") from the pop-up menu in your reservation on Alaska's web site to enter an American number instead of an Alaska number? It sounds like it's expecting an AS number, not an AA number.

I've often credited an AS flight to AA with no issues, most recently in January.
