You should be able to check bags from CPT to GRU. You will arrive in the domestic arrivals at JNB and need to go to international departures to clear passport and security. My recent expereience was that the process outbound was much quicker than inbound! I doubt that there will be problem unless CPT-JNB is significantly delayed but as you are on one ticket SAA will need to sort things out for you.
