Now once booked would I be able to link the bookings and then check the baggage all the way through...
...or would I need to collect my baggage in MAD and check in again?
Should not be a problem at all. Recently did that on a flight to LOS. You just need to make the request while checking in. You may be asked to provide the booking reference for the onward journey.

I had NO problem at LHR outgoing but had to repeat the booking reference at LOS many times before it could be sorted out. That was an agent-specific problem.

No need to link the bookings prior to travel.
