OP: Also consider whether you really want to spend 14 hours on a single flight. Some people don't mind that but 12 hours is my limit. Any longer and I prefer one or even more transfers to stretch my legs etc, even if it extends the overall travel time. Worth thinking about either way. As has been said, your safety concerns about Japan are unfounded.
If travelling from NRT, the cheapest option (to the best of my knowledge) is the Keisei Mainline. I was in Tokyo a couple of weeks ago, it was about 1,200 Yen one way. Required a change at Aota and then another change later on connecting into the Tokyo metro itself. This may be the cheapest option but takes ages. I was staying at Hanzomon, from Hanzomon metro station to NRT took about 1hr 50m IIRC.
