Possible to double dip points when flying Virgin Australia?

Bought a ticket on Virgin Australia on 006 (DL) ticket stock. Flew over the pond with DL and then stopover in SYD before a domestic flight on Virgin. When checking in for the Virgin flight at the airport kiosk, there was no indication of my DL SkyMiles number, and it asked me to input a frequent flyer number.

My thought is: DL will credit me based on the $ I spent for this flight (and the rest of the itin) since it was purchased on 006 stock. So what if I put in a Kris Flyer or other partner program for this domestic leg...would I earn the SkyMiles based on the price of the ticket AND miles on the program whose number I input?

For what it's worth, I don't have a partner FF number so I just put in my DL number. But curious if I left some miles on the table, even if this isn't supposed to be how it works??
