I agree it needs to be clarified. The wording "flown in..." as opposed to "booked in..." specific classes of service made me think they might be intentionally excluding upgrades from the bonus. Hopefully their intent will be made clear as a result of your inquiry.
They aren't intentionally excluding upgrades. But the technology hasn't quite caught up with the intention. It's being worked on now.
