From this it appears that you don't get the bonus when you are upgraded. I haven't been in this situation yet so I don't know what usually happens in practice.
They're looking into it for me. I got an instant upgrade on an S fare and didn't get the 50% bonus, but I've talked to others who have bought and cleared later and I'm hearing they got a COS bonus. I can't verify others' activity of course, but that's my understanding. It could be an issue when you buy and clear an instant upgrade.
I have no idea why Alaska would want to not award the bonus to those higher fares just because they upgrade, unless the upgrade is the compensation they intended. You'd think they would write that out, though.
