If you add your DM number it just won't post anything for your Alaska flight. It may take a call and/or fax of your boarding pass to AA but I don't think it should be a problem. I think the frequent flyer number might even be blank on your Alaska boarding pass.
BTW, double check the booking class of your Alaska flight. I recently made the mistake of trying to credit an Alaska flight to AA and didn't realize that flights booked in "R" on Alaska aren't eligible for AAdvantage credit. I had to call AA to have the flight removed and Alaska to have the flight credited to Mileage Plan.
