I would have to dig deeper, but on my reading of the controlling law (Decree 147/2013, Article 8, Clause 2(a), the smoking ban is a blanket ban (and interestingly, includes e-cigs), with no exceptions for flight deck crew.
Whether it's enforced, that's different.
