I think it's a wise move if not a necessity to show up at the airport if you intend to pursue EU261.
To quote the actual regulation
Scope
1. This Regulation shall apply:
2. Paragraph 1 shall apply on the condition that passengers:
(a) have a confirmed reservation on the flight concerned and, except in the case of cancellation referred to in Article 5, present themselves for check-in,
- as stipulated and at the time indicated in advance and in writing (including by electronic means) by the air carrier, the tour operator or an authorised travel agent,
or, if no time is indicated,
- not later than 45 minutes before the published departure time; or
(b) have been transferred by an air carrier or tour operator from the flight for which they held a reservation to another flight, irrespective of the reason.
I'd ask the staff for written confirmation that you attempted to board and were denied.
That said the regulation actually shifts the burden of proof to the airline, ie if they are claiming extraordinary circumstances as a defence for a flight cancellation, the onus is on them to prove that those circumstances existed not on the claimant to prove that they didn't.
It also worth noting that check in isn't defined within the regulation, online check in is common these days, perhaps that is why people attempting to check in online at present are still be told to go to the airport
