I called the carrier (Sunwing) and they confirmed they open their check in desk 3 hours prior to the departure - in this case, at 3am!!

I did however find I can do a web check in from their website and print out the boarding passes. The airport is about 25 minutes from our home, and the web check in will buy us about an hour.
