JNB-CPT is a domestic flight. As such, you must clear immigration and customers in JNB.

I am not sure if I would trust JNB to get my bags onto another flight. There were severe problems with missed connections and theft some time ago. Not sure if this is still the case.

Yes. It is a pain like LAX where you have to go outside the international terminal to walk over to the domesic terminal.
