You have valid points. I guess I would rather give every possible chance for a better outcome. The passengers were able to intervene on United flight 93 and stop the attack on wherever that aircraft was heading. It's just unfortunate they didn't have time to keep it from crashing.
UA 93 was a very different time when the flight deck door was not secure. Nevertheless, an order to shoot down a passenger aircraft would no doubt have to come from the President after much gut wrenching thought. While he/she would always be second guessed on the decision, the F-16 pilot would have to live with this forever. As I said, it would be a lesser of the evils thing, hopefully something we never live to see.
