As mentioned, they should honor the amount stated on your confirmation email, but I doubt they will do so by default. You will most likely have to mention it. And I would make sure you have a copy of your confirmation email handy.
My experience exactly when this happened to me last year (or maybe two years ago) at a different hotel. The guy who did the checkout seemed annoyed when I mentioned it (it was $2 or $3 a night and only 3 nights total) but still did it out of principle.
