I booked a flight from Prague to Tokyo with a layover in Amsterdam.
There is a 7 hour layover in Amsterdam, and we change planes, although both planes are operated by KLM.

Most likely any checked bags will be tagged all the way to Tokyo. You may be able to short-check them by asking at check in to have them tagged only to Amsterdam. Take a look at the tag - if it has AMS only then it is short-checked, but if it has AMS and NRT (or HND if flying to Tokyo Haneda) then they are checked through to Tokyo. You might be asked why request to short-check, because this is unusual. An explanation that is likely to be accepted is if you have a meeting in AMS on the day you arrive there.
Now, if this is part of a ticket with more flights after Tokyo (e.g. it is a return ticket), be aware that missing the Amsterdam to Tokyo leg will result in the rest of the ticket being cancelled. If this is an issue then you may want to look into amending the ticket, e.g. by changing the date of the Amsterdam to Tokyo flight. This might be quite expensive however.
