The DCA-JFK microhops are routinely cancelled/delayed when there is anything going on by way of weather or ATC. In the NE corridor, that's most days in the late afternoon. If you noshow for your xJFK, you will not be protected and the remainder of that ticket will be cancelled. You will then need to buy a new ticket and so on.
I think you missed this portion of the OP:

"The JFK-CDG flight is an AA flight, but it's an EY itinerary (one of the cheapies to AUH)" (Italics added.)
