The 3:30pm NER gets in at 6:57, so no good there - and the 4pm Acela gets in at 6:45, which is just cutting too close for NYP to JFK for my liking. The subway (E train/AirTrain) would get me there in about an hour - and who knows with taxis) - so just too much risk on the train, IMHO.
There is the hourly shuttle from DCA-LGA on US that usually is on time in past exprience - that's scheduled to get in at 5:23pm (same with the DL hourly shuttle) - so that would be more comfortable - and a taxi from LGA to JFK wouldn't be too bad - however, that's a $250 OW fare - which is a bit insane given the other one is $80, not sure that would get approved by our travel department given the cost - but maybe it would. That's an option, I guess (and honestly, I'd almost be willing to use my BA miles for it if they aren't good with it). Good call!
NYP to JFK via LIRR and AirTrain would be faster than taking the E train. And you could even order your LIRR ticket on line and have it mailed to you at no extra charge to save a minute or two at NYP.

Since your second ticket is not on the stock of a oneworld airline, it appears that AA would not be required to protect you in the event of a misconnection. That being the case, I would look at the Acela, or the US Shuttle. And if you take the shuttle and you get into LGA by 6:00 PM, you could safely take the Q-70, the E train, and the AirTrain, and be at JFK by ~ 7:15 PM.
