So we are allowed to transfer ZRH once before entering FCO, and then another one after FCO? The agent just said I could not transfer @ ZRH twice which confused me.

If they say its FCO, you can go thru ZRH once on the way to FCO and once on the way back.
But you cannot do
XXX-ZRH-BCN(stop)-ZRH-FCO(dest)
I ran into this problem the past summer, they would not book (as part of a larger trip) XXX-IST-ATH-JTR(stop)-ATH-YYZ. Had to change it to IST-SKG-JTR-ATH. Have seen this rule twice since when booking for clients.

Irrelevant. Your visits to SIN are not when going in the same direction. Yours is a pretty standard itinerary.
