Rakuten Travel website indicates package tour (Raku Pakku) will accumulate 50% of actual flying miles to either ANA of JAL FF program. Looks like only thing have to be careful is codeshare flights with other airlines, such as operated AirDo or StarFlyer. Rakuten Travel website is not clear about accumulating miles on those situations.
