I had the same problem before. I tried to book Yvr to Icn to Bkk with Icn to Bkk on oz in j class d fare. Ita quoted me $3800 bucks. So I called Ac, the agent informed me Icn to Bkk was only available in y, she tried the both ways (she first tried to book the Icn to Bkk portion under codeshare but no business class available then she tried to pull it under the oz flight number still no business class) she said probably oz didn't not release any d fare to Ac. Eventually I booked the trip from one of the online providers. And the price was like 500 bucks cheaper than what ita quoted

They still could have sold you the same itinerary under the actual LH flight number, just like apparently you bought. But that would have taken some effort on the part of the agent...
