I had the same experience as the OP a couple of weeks ago on a Flight Pass. Didn't want to cancel, as that would have forfeited the already granted eUpgrade. Concierge gave me the same advice - cancel the last segment when I arrive at the airport.

p.s. I agree that this is not a hidden city, in the sense there was no savings involved. Just wanted to drop a segment.
