Yes, you will earn tier and guest miles with a travel agent booking. The number of miles earned will depend on booking class. Much the same way as if you had booked direct with EY. To get your FF account linked to the booking, just present your EY card at checkin. You could also give the call centre a call and link your booking beforehand.
