As others note, it's baked into the bar code. The logo is simply there to give you advance notice and the line monitors some idea of who belongs in the line. If you don't have the logo, you may never get to the scanner.
Yeah, ideally the OP would have demanded the original boarding pass back, but I suspect he/she didn't look at the new boarding pass carefully before leaving the counter.
