So basically I'd like to do this:

First intiniery

Flight A x/x/2015 Flight B x/x/2015

get a new intiniery

Flight C x/x/2015 Flight B x/x/2015.

I don't need to change the flight back since that works for me, however since when I'm buying the second ticket I haven't cancelled the first flight B, would there be any issues booking the flight?

Yes I was stupid and booked a less than 90mins layover for an international to domestic transfer. Call that a few hundred dollars lesson
If the website allowed you to book it, then they may be on the hook to reschedule it for you, or similar arrangement.

At worse, if it's a cheap trip, buy the single leg if it's the last on an itinerary.
