I have a very similar situation. Use Avios and booked a JL flight, but I want my CX DM benefits. Call JL and have them manually enter your FFN. You need to get the JL PNR number.

Funny thing though. After I had JL enter my CX FFN, I couldn't see the booking on the CX manage my booking page. I've been able to see my bookings on the CX website when I booked through BA, QF, RJ, and MH.
