I would add that you should speak with a US Immigration lawyer at the earliest opportunity as well. Your wife's immigration violation in Costa Rica attempting to illegally enter the country as an improperly documented person may have adverse affects on her US Permanent Residence and on any future applications for citizenship.
She didn't have an immigration violation. She had a passport problem. If they had gone a month earlier, she would have gotten in with no issues. As is, she was never admitted into the country, thus, no immigration violation.
