I just had the same exact issue.

SFO-YVR-NRT

SFO-YVR on UA, 3 hour transit in YVR then YVR-NRT on Japan airlines. 2 separate tickets to save money

UA went mechanical which caused a misconnect in YVR.

Everyone was very apologetic but short of dealing with their own pnr could do nothing for the other.

I called JAL as soon as I knew what happened. (prior to departure) They gave me two choices, same flight next day at no charge or cancel and refund with small service charge. There was no way to get to NRT from anywhere on the West coast same day so their solution was fair but had I no showed in YVR it might have been a different response from JAL.

Moral to the story: Stay on 1 PNR especially when hopping around the world.
