Domestic air travel in Japan is nothing like elsewhere in the world. It is easy, fast, and efficient. There are almost never any long lines. Even at HND, where there are lots of packed widebodies and thousands of people traveling every day, the lines always seem to be short and you never have to wait for anything.
I've had a long line at the NRT T2 Domestic check in counters before. 30-40 min line first thing in the morning for JAL.
