Domestic air travel in Japan is nothing like elsewhere in the world. It is easy, fast, and efficient. There are almost never any long lines. Even at HND, where there are lots of packed widebodies and thousands of people traveling every day, the lines always seem to be short and you never have to wait for anything.
But lines at CTS could get long sometimes. Last time there were a 40 min wait sign for baggage check-in but there were no lines for JGC and F. Since OP is an Emerald there shouldn't be any problem.
