With tap-in/tap-out, no problem.
With tap/swipe-in only, if they were willing to make the ride free from EWR, then yes, it could work. But I don't see them doing that. (And I doubt there would be abuse, as few would go out of their way to get to EWR just to save $2-3)
BOS does this already... it's free to board the Silver line at Logan, and then you can transfer at South Station.
