The sequence number is for the flight number on that day, not just that specific segment. The first to check in on BBB-CCC could be sequence 49 if there were 48 pax on AAA-BBB with the same flight number.
It was the second leg of the flight number, so your explanation makes more sense. If that's the case and I checked in so close to T-24, then I doubt I was the first but I also sincerely doubt I was one of the last three to check in for my segment.
