For American cheeses it's hard to beat Saxelby's in the Essex Market on the Lower East Side. Formaggio Essex (also in the Essex Market) is also pretty good, but not as renowned as Saxelby's.

But Murray's and Artisanal are also excellent, as is Zabar's.
