You should be able to pull up the reservation on AA website to add your FF number. I know when I did a test reservation months ago, I had no problem adding my number and selecting MCE seat.

PS, in this case its not just the O fare that makes it non-earning. Its that it also has to be AA ticket stock. All bookings on US Airways website are non mileage earning even if operated by AA as they are considered US coded flights.
