As far as I undertand the rules, this should be OK: two entries in China in a few weeks, each following the rules (72hrs transit for the first, regular tourist visa for the second). However, I worry that having already a tourist visa when requesting the transit visa could be an issue or raise misunderstandings, especially since I will not have time to request another visa between the two trips, should my visa get "consumed" upon my transit entry.

That's no problem - you just need to make it clear to the immigration officer that you want TWOV and not for your tourist visa to be used.
As well as verbally stating TWOV, I would print out the page from the Chinese embassy with information about the TWOV - and show or hand that to the immigration officer as you arrive.
