Ferry company sends a guy with a barcode scanner to baggage claim to find your bag.

Train is never a good option to get to Shenzhen. If one has to go to Lowu and doesn't want to take a taxi, there is the A43 bus that goes straight to Sheung Shui where you can ride the train for one stop. It'll be faster and simpler than any other train option.
