If this ticket is issued together under 1 reference / pnr, then if you miss the feeder leg, Jet will be responsible for this and put on next available flight.

Jet interlines with LH so you should be able to do through check-in in JAI as you have one reference code.
Even if you have done thru checkin and have boarding pass for the BOM-MUC leg, you need to pick your bags in domestic arrivals and handover to LH transfer desk / person there. AND then go to the international departure area by airport bus or by taking a cab outside..
