Based on above, upgrade should cost carrier surcharge difference for two segments should be $280 (for one person). However, BA agent says $560. This leads me to believe, they are calculating surcharge on entire trip (aka all 4 sectors, not just the two specific sectors with availability at present.

This is beginning to sound very familiar.
Here's an example of someone else who may have been overcharged YQ when UuAing on only some sectors of a multi-sector trip:

In that case, they were booked LHR-BKK (BA WT+), BKK-SYD (QF Y), SYD-LHR. They UuA'd LHR-BKK only, but were charged the total YQ for both LHR-BKK and BKK-SYD in J.
They seem to have given up after having had an excuse which sounds like a fob-off, which is a pity.
I wonder whether there's a bug in the system for some itineraries. What I'm confident of is that if I book LHR-JNB (WT+) and JNB-DUR (Y), and UuA only LHR-JNB, I am only charged the extra YQ for the LHR-JNB sector. That's how it ought to work, AFAIK.
