Were you in heavy traffic? When you're below a certain speed, it counts as time not distance.
That said, it still doesn't sound right, but I have not experienced anything of the sort with Uber, but have found their customer service to be very good at sorting these things out.
By the way, when the Yellow Cab refused, you should have filed a complaint - they are not allowed to do that. But Uber is better anyway.
