I checked in, but hotel says I was a no-show

Completely bizarre situation at this hotel this morning. While I have
a few issues with this stay that I will post in the property's master
thread, I think this one deserves it's own.
I arrived here last night at 6:00 PM, and checked in, holding a
prepaid reservation. Everything was routine, I was given my room
key, went upstairs, had my luggage delivered.
I called around 9:00 PM for a morning wakeup call, and the
operator confirmed. Then about 5 minutes later someone else
called me back to be sure they had the right name/room number
for the wakeup call " since my name/room # was not showing up
properly on their system."
When I went to check out today at 9:00 AM, the FDC could not
find any record of me. When I told him by room #, he said I was
already checked out, even though I handed him my key card with
the room number on it. He did a search by my name, and informed
me that I was a no show for my reservation from last night, and printed
a bill for me that showed deposit applied, and no show charge for the night.
I escalated to the manager, and managed to get a proper bill printed
showing my stay. She said there was some "system error" overnight.
A couple of hours later, I received the following email:

I am concerned about not receiving stay and night credits due to their calling me a no-show.
And I was there!!!
