My concern is once award ticket(s) are found and a transfer is initiated, from what I have found depending on the source the miles are transferred from, it could take a day or more for the miles to be transferred. Would I then have a lot of miles that have been transferred to a particular airline that I could not transfer at a later date especially if the miles are now with a airline in one Alliance and in the future want to purchase tickets with a airline in a different Alliance.

Your question is too broad, as there are far too many variables from program to program. For example, you may not even need to do an actual transfer, as it may be possible to do a direct redemption on a partner airline.
Please specify the points or miles you currently have, the program you plan to transfer into, and the airline(s) you intend to book. You're more likely to get accurate info.
