Most airlines charge less for connecting flights than nonstop competition on the same routes. And, CX happens to charge less for connecting flights period (e.g. there isn't a nonstop option for MNL-NYC, but MNL-NYC is a hell of a lot cheaper than HKG-NYC on CX). They really like to stick to passengers in their home market.
