Been thru similar situations, so if the over-water segment has R availability I call (1K desk, since that's our status) & ask to have the GPU applied to that segment. After this, the domestic (connecting) segment) is shown as upgrade requested & in just about all instance it clears to F sometime before the date of flight. But, YMMV
You can do it this way but if it's a simple RT like the OP's there is no need. Simply book the flight(s) and once it tickets you can apply the GPU. It will clear on the flights with R space and waitlist you on any other segments without R.
