I have not done that precise set of events, but when I've had cancellations on the outbound (and thus taken the train) - with protection agreed - I've still needed to ring up BAEC at online check in time for the return, since there always seems to be something not quite right. Hopefully you will be OK, but I think you are right to be suspicious.
