Looking at booking DLA-DUR, which would be on SAA metal, routing DLA-JNB-DUR. All good so far, except the DLA-JNB flight is actually DLA-LBV-JNB, albeit all on the one flight number SA87.

One flight number usually means one leg. For example, miles will be calculated on the basis of the DLA-JNB shortest distance and not through LBV. You should be safe.
