Since Schengen, it has made sense to use the Swiss side - if it's cheaper and simpler, do it. On DannyB111's points, whether you exit from the French or the Swiss side, you'll need to use the Swiss autoroute from the airport and you are surer that the Swiss car will have the vignette for the highway (and the right tyres, but you are unlikely to be stopped being GVA and the Bardonnex border post for a tyre check!).
