I don't think they would have refused to take a card if they were simply worried about a charge back - my guess is that they had one of the newer card machines that doesn't have a swipe part as I have seen a couple of times.

There is a possibility of a chargeback on chip & pin too - I had a credit card cancelled by my bank recently because my 'card and PIN have been compromised' (there are devices that skim the cards, and take your PIN at the same time, so the banks do offer you protection against it)
